Yeah, I think you're getting the main idea. The others mentioned that these words are all synonyms. It is absolutely acceptable to use them interchangeably. However, I find that I use them different words depending on the situation.

reflect on-a person is thinking about something, maybe about their past experiences or something they heard. For example, "After the lecture about nutrition, Sally reflected on what the speaker had said and decided to improve her diet." (She's remembering....thinking about what the lecturer said.)
'Mull over' is often used when something is trying to make a decision. For example, "George was offered a job in New York and another job in London. He can't make a quick decision. He'll have to mull it over (take time to make his decision).
'Ponder over' is to basically to think deeply about something. It doesn't necessarily have to be something in the past. For example, "He pondered over the true meaning of life." (He thought a lot about the true meaning of life). "She pondered over his note before finally replying to his message." (She thought deeply about his note before she replied)
