Basically, both sentences mean the same.
When you say "Ele joga no Manchester United" means " he plays on Manchester United" and when you say "Ele joga pelo Manchester United" means "he plays for Manchester United".

I think the first is the correct sentence, the second I change the verb "jogar" to the verb "atuar"
Ele atua pelo Manchester United.
atuar means in this sentence that their professional activities are exercised in the club.

Basically, both sentences mean the same.
When you say "Ele joga no Manchester United" means " he plays on Manchester United" and when you say "Ele joga pelo Manchester United" means "he plays for Manchester United".

They're similar in this context, but not always.
If you're talking about a physical place, you should use EM:
- Ele joga em uma quadra perto da minha casa.
If you're talking about the reason or motivation why he's playing, then you should use POR:
- Ele joga por amor.
When talking about playing for a team, you can use both prepositions:
- Ele joga pela seleção brasileira.
- Ele joga na seleção brasileira.
Both are idiomatic, but "jogar por" sounds more formal to me.
