#2 is more correct than #1. I would say:
People are holding a rally to protest the crime of a man being killed by a soldier.
"crime for" is unnatural. It should be "crime of". You don't need "military soldier", because all soldiers are in the military.
If you say "crime of a man killed by a soldier", I think the man committed the crime and the soldier killed him. If you say "crime of a man being killed by a soldier", I think the soldier committed the crime by killing the man.
