Hope everything goes well=I hope that everything goes well for that thing that you are about to do. This sentence says that you're having hope an event in the future.
Hope everything's going well=I hope that you are well, as of right now, in the present. I hope that things in your life as of right now are good.

The difference is in the time span that you are hoping. (If that makes sense.)
If someone I knew was going to have surgery tomorrrow, I would say "I hope everything goes well!"
However, if I just saw him on the street I would say "I hope everything's going well."
It's the difference between the future and the present. I hope that cleared it up for you!

@haileyjun They aren't the same. Basically, the other commenter is trying to say that "Hope everything goes well" is about the future, and "Hope everything's going well" is about the present. ☺

That sentence would be future tense. Although I would say "I like someone and hope our relationship goes well." Which is present. When talking about things in the general sense, you usually want to use the present tense.

Hope everything goes well is talking about the future. You are saying you wish whatever is going to happen in the future is a good thing. Hope everything's going well is talking about the present. You are saying you wish whatever is happening now is good. (If you want to use them as sentences, add the word "I" before them).

The first is talking about the future, when someone is talking about something that has not happened yet. The second is for when something is in the process of being done, or when something is being done presently.
For instance:
A: I'm thinking about starting a new company some time in the future
B: Really? I hope everything goes well for you
or
A: I started a company last month
B: Really? I hope everything is going well for you
