There not that different in meaning but “what did you do today” is asking what activities did they do. While “what HAVE you done” is mainly used when your asking what naughty activities did they do. Like stealing

@DaffBagrova present perfect is used for actions happened recently. What have you eaten in dinner? Past is used for actions did in the morning.

Both are equivalent in this case as you have set the time frame using "today".
