"He didn't do that" always refers to the past. You are always looking backward, and your response is definite/certain. There is no question about it and you can prove it.
"Your dog just bit me." Response- "No, he has been at the vet's all day. He didn't do that. It isn't possible."
"He would never do that" can refer to the past or to the future. It is also something you think, but are not sure of because you don't have direct evidence.
"Your dog just bit me" Response- "No, he is very gentle. What you say can't be true. Because of his nature, he would never do that." Refers to the past and is my opinion, not fact.
"I want to pet your dog, but I am afraid that he will bite me." Response- "Don't worry. he is very gentle. If you pet him, he would never do that." Talking about a hypothetical situation that has not happened yet, and is your opinion. Because you are talking about the future, you can't prove it.

“He would never do that” means he would not do something willingly on his own.
For example:
Person A: Has your son ever robbed a bank?
Person B: He would never do that! I know how well-behaved my son is!
“He didn’t do that” means someone accused him of doing something he didn’t do.
For example:
Person A: Your son kicked me just now!
Person B: He didn’t do that! It was your own dog!
